EPUB apps

I wonder why R-Wipe & Clean doesn't remove the junk left on the disk by apps for viewing and editing e-books in EPUB format.
In the Program Traces I don't see Calibre, Aquile Reader, Freda ebook reader and other popular apps for reading EPUB e-books.
Although some of them, especially Freda, leave a lot of junk on the disk.
